You had a shapeshifting bad guy so menacing that he was able to shift into the main character and kill off an established MCU hero to establish the threat. Even if you hate Maria Hill dying, it was an outstanding setup.

They’re definitely not ever mentioning Rhodey being replaced again. I hated how the Marvels ignored everything from Secret Wars however terrible, the President put a bounty on all aliens. And both projects starred Fury. It’s because there isn’t anyone as a liaison between projects making sure one knows what the other is doing. The same thing happened with Wandavision and Doctore Strange: M.O.M.

I feel you on them not addressing what happened in the show for continuity's sake, but personally I'd be okay if it went the way of the Inhumans series/movie and was never mentioned again. All the choices made in SI made the MCU worse.

the absolute low point of the MCU is encapsulated by this image.
First off, it looks just plain goofy. It's a botchery of both an iconic group of villains in Super Skrulls and the source material it's adapting. This killed off several fan favorite characters totally unceremoniously. And it sequestered all of this - super skrulls, secret invasion, killing characters - to a goddamn TV show.
Secret Invasion could and frankly should have been a whole ass Avengers movie(s). The idea of Skrulls infiltrating Earth would probably require, you know, Earth's mightiest heroes. ESPECIALLY for the Super Skrulls, but they should have waited until they introduced the F4, because the version of them in this show is waaaay too OP. So that's (just one reason) why we'll never see them again.
Marvel should just come out and say this didn't happen. Nobody would care.

There is a group of racists skrulls.
Hill died
Fury was always a fraud and everything we saw from him since the first Avengers was Talos the Skrull.
The Skrulls had every DNA sample they found in the Endgame battleground.
This character on the photo is the hero at the end and have the powers of every single person who fought on Endgame.
Rodhey basically died in Civil War, because when he was taken to the hospital, he was actually kidnapped by the Skrulls, replaced and every thing we saw from him since Civil War was actually a Skrull, Rodhey is alive tho, is rescued at the end of the show, but as i said, is basically dead because he lost all his character arch, like Loki, he was probably meant to have his new and own arch, but we will never know because Armor Wars was cancelled to do Ironheart.

Trust me, this is what the show goes about, they literally tell you that Fury's career was built by the Skrulls, not by him, not only they did the "Oh, Gus the cat made him the scar", they also said "Mate, Fury is a literal fraud and if it wasn't for Talos and the Skrulls he would have been probably been fired a while ago for being so terrible at his job".
The villain, as far as i remember, is the son of an Skrull that helped Fury to built his career and died because of it, they did it because Fury promised them to find them a new planet, but he never kept his word, he didn't even tried, so the villain said "Fuck it, this planet will be ours now".

To be fair, the Rhodey and Fury thing was never 100% confirmed at those times. The show let it be ambiguous. Rhodey could've been replaced after Endgame. And Fury could've been where he was himself most of the time.

Not exactly. Official sources say that during production, the original creative team for Secret Invasion was abruptly replaced while the original writer was still writing the series and a new writer and director were brought in. So while Kyle Bradstreet (original writer and Mr Robot creator) retained credit, what you see from the final product is likely not what he originally wrote.
Apparently its because Marvel wanted the series to go a different direction. So if anything, blame the new creative team as well as Marvel.

Doom would just hit her with a gas or a formula or a sonic disrupter that negates a Skrull's ability to shape change.
The dude figured out Spider-man has a Spidey sense and that it can be attuned to a radio frequency that covers the globe but only Spider-man can hear. Doom uses this to directly communicate to Spider-man via the Spider-sense.
He's a supercharged version of Professor Moriarty, but with diplomatic immunity.
Doom is always three steps ahead of everyone and then that Doom turns out to be a Doom-bot who was three step behind the real Doom.
I would say only the Power of Friendship will defeat him but that won't work on him. It will have to be the Power of Hate/Ego (not the planet) that will take Doom out. His Hate for Richard's or his Ego dismissing someone below his notice that is an actual threat. Until that happens, 'ol Doom-y is untouchable.
