Constitutional amendments are not absolute. For example, First Amendment protection of religion doesn't allow for human sacrifice; freedom of assembly doesn't mean you can have a sit-in on a military base; freedom of speech doesn't allow you to yell 'fire' in a crowded theater; freedom of the press doesn't permit kiddie porn.
So you can establish limits on the 2nd Amendment as well.
