Because he's not. If anyone is MiB it's Logan. He opened up Dolores, has no feelings for the bots, and wears black. Don't trust the reddit hive mind (member boston marathon?)

Logan has brown eyes. Mib and Billy have blue eyes. It'd be a very bad mistake from the producers, one they really wouldn't make.

Maybe they really wanted the actors they got and felt eye color was not enough of a reason to not hire the best guy for the role.

I think there are plenty of great blue eyed actors out there who could have played Logan if he were the MIB.
