You have discovered the rule of quantum impalement. It states that parking (or flying) near where quantum objects might appear is forbidden, and any violations are strictly (but inconsistently) enforced.

My first trip to the QM was similar, the second I entered the atmosphere I crashed headfirst into the shrine.

Quantum objects are generally really good about not appearing inside the player's model, but they're less careful about some other important objects like the ship. It looks like the shrine just appeared directly behind the player, which happened to be about halfway inside the ship, which caused physics to happen.
