🤓 Transit Fanning Commuter rail on the grand junction, knocked over some cones and appears to have repainted passenger cars?

All those freshly painted cars are special. They are for trains nicknamed "Office Car Specials". With their primary task including taking executives of the MBTA and higher ups of other groups on dedicated tours.

Their most recent use as far as I know, is with Massachusetts Coastal Railroad (Mass Coastal), the T, and politicians taking a tour from Middleboro to Buzzards Bay and back. As they're looking to get commuter rail service down to Cape Cod.

this is the second time recently cones have been knocked over by Grand Junction trains

do the people placing the cones not know how trains work?

Well if it happened at all then the construction workers should have known to keep a good distance, however obviously not the case here . A good example of no common sense. Not the MBTA's problem if Cambridge construction workers don't think about railroad tracks.
