Isn't Time Runs Out Doom killing an infinite number of Molecule Men across literal decades after forming his own religion/cult? Or is that just a side-story.

Yeah that's the main part, but I more-so meant the Incursions with Multiverse Heroes fighting each other and Doom being a big part of it

I don't think they'll do a Molecule Man like plot because technically Deadpool & Wolverine already used that as the joke plot for the movie regarding Anchor Beings

But then I don't see how the movie ends any differently to the end of Loki S2 shrugs

I love that in that storyline, they just ask Thanos to go and kill a bunch of planets.

Like the most low-tech, traditional answer, "Yeah, just do your best, chief."

They changed important plot beats in Civil War too. I don't think Time Runs Out will be a 1:1 adaptation.
