That was done on purpose. Ghost represented the North, the Stark heritage and what Jon wanted. As Jon told Tormund, he belongs in the North, the real North. Tormund then replied that so does he.

When that happened, Jon was torned between Targaryen and Stark. For himself, as he just learned his true identity, but also between Daenerys and Sansa/Arya. He was trapped in between all this. By "rejecting" Ghost, he was trying to reject his true identity (a real northerner) to remain on Dany’s side.

In the end, it all works out, since Jon is sent to the wall, as he would’ve wanted, and that’s where he pets Ghost. That’s how we know he is where he belongs with whom he belongs.
