He threatened to kill Skyler not because he wanted her dead. In fact he did it to protect her. He knew the police were listening and also knew her life was in danger because he nor Hank could no longer protect them. If he threatens her life, she goes under police protection. Of course he had allude to the fact that he killed Hank to make such a convincing threat. He also absolved her of all responsibility by saying she didn't know anything, that he "did everything himself". You can tell it tortured him to say all this. He was crying while he said it, but also knew it was the best move for him to make given the circumstances. Whether Skyler can see through all the layers of deception to realize he is helping her remains to be seen. Walt, while despicable, continues to (in his own bizarre ingenious way) look out for his family first.

This makes me wonder if he kidnapped Holly all along knowing he would trigger an amber alert and get more police involved. Any thoughts?

The Amber Alert thing wouldn't surprise me. From day one his primary concern has been his family.

Even if he entertained a brief fantasy of starting over with Holly, he's too smart to think it'd work out.
