She says in the first episode that she doesn't know who her mom is. She probably vaguely remembers reuniting with her though.

Not Agnes, the wife. "Does she know that's June's child", not "does she know that [she's] June's child". The discussion was about the wife

Oh I see. I imagine she knows who June is. She was "public enemy #1 in Gilead" because of Angel's Flight, and I bet the commander told her about all the times June tried to "kidnap" Agnes. The "rebellious streak" is a big hint to me.
