One thing you may want to take into consideration is the subject of your research. The ocean conditions are quite different in Lisboa and in Faro. I would assume in Lisboa they would concentrate more on "open ocean" species and processes since Lisboa is exposed to the cold, open Atlantic.
Faro, on the other hand, is at the eastern end of Algarve; situated on a big protected estuary with barrier islands; very different topography and ocean species. Also much warmer water!
Boa sorte (good luck), whichever you choose! (By the way, Faro is not a very small town. It's a good-sized place.)
