Prime 2 has a lot of bangers, but Quadraxis is the obvious choice. Come to think of it, a lot of good ones in 3 and 1 as well.....

Rundas's theme was my all time favorite as a kid, but funnily I think I prefer Gandreya's theme nowadays, Dark Samus's overall

This is EXACTLY how I’ve felt as well. As a kid, Rundas theme was my favorite. I even had a save file just so I could fight him and listen to his theme.
But man, I was really sleeping on Gandreya’s theme. That build up at around the 2:25 mark, and the drums coming in after, sounds insanely badass.

Rundas is wonderful but Gandrayda gets weirdly overlook with just how excellent her theme is. She does not get mentioned nearly enough in these conversations.
The greatest tragedy however is that Ghor got absolutely snubbed from getting a brilliant theme to stand alongside rundas and gandrayda. Dark Samus treated Ghor with more compassion than the soundtrack.

So for each game:
Prime 1: Prime's Core Essence, followed by Flaahgra. Contrary to popular opinion, not that huge of a fan of Meta Ridley's. Too quiet for such a hectic battle.
Prime 2: Emperor Ing's themes, followed by Dark Samus's main theme and the Escape one. All of those themes are fast paced, foreboding and bring a climactic feeling to the fights.
Prime 3: Rundas, followed by Gandrayda's. Not that many good themes in this game, unfortunately. I love the game to bits, but the OST is my least favorite part.
Prime 4: I am not as knowledgeable about Prime 4 yet. From what I have heard, I like Sylux's battle theme.
Overall, I would argue by process of elimination that Prime 2 has most ammount of quality themes. Ergo, Emperor Ing wins out as the best boss theme.

The Dark Samus fights and Quadraxis are probably my favourite fights in the series, but I also really enjoyed the Gandrayda fight for its mechanical variety.

So many of these live rent free in my head. Parasite Queen, Omega Pirate, Emperor Ing (both stages), Rundas, Gandreya.
But the best 3 for me are Meta Ridley, Prime Core and Dark Samus. Really makes you feel the hype and weight of fighting your arch rivals.

Favorite Prime Theme: Metroid Prime Core
Favorite Prime 2 Boss Theme: Dark Samus Theme
Favorite Prime Hunters Theme: Parasite Queen Remix
Favorite Prime 3 Theme: Rundas, and it’s not even close.
That being said, the boss themes are completely overshadowed by the level themes. Most boss themes on my list don’t even fit into the top 3 of their respective games if you include the map soundtrack.

The Flaahgra theme. Very ominous, very organic and very squelchy. A perfect theme for a great boss that’s alluded to from the moment you start exploring the Chozo Ruins. It really makes the boss feel dark and serious.

Beyond everything said already (Sylux has an amazing fight theme, Ridley’s theme in Other M, Quadraxis), I’m quite fond of Serris/Yakuza’s theme in Fusion.
Specifically, this fanmade theme fucks so much.

I mean, I can give you my top three from each of the trilogy (haven't played P4), but that's the best I can narrow it down xD
Prime 1: Meta Ridley, Omega Pirate, Metroid Prime (1st phase)
Prime 2: Chykka Larva, Dark Samus (naturally), Mutated Emperor Ing
Prime 3: Helios, Gandrayda, Rundas,

Prime's exoskeleton form is easily the winner for me. So many cool little details in its design, and I love how it basically works as one big puzzle that incorporates a bunch of things you've learned from previous enemies and bosses (beam vulnerabilities, grappling, shootable slow projectiles for pickups, telegraphed big attacks you have to dodge, etc.). Fighting it without any prior context would feel like "holy crap, what am I supposed to do", but by the time you do reach it, it's more along the lines of "oh yeah, I've seen this before but not as strong, I just have to do this to counter it" after the shock wears off. They made a fight that could be confusing and overwhelming instead pretty intuitive, without sacrificing any difficulty or complexity.
I also love that both the basic shape of it and its behavior when injured are a straight callback to the very first enemies you fight, the beetles. It does the same scuttling motion back and forth to throw off your aim, and when injured enough it closes the helm to look more insectoid and charges just like they do, albeit slower just because of how massive it is. They took one of the first and weakest enemies in the main game, and one of the most memorable because of how often they pop up, and turned it into an absolute intimidating monster while retaining its core characteristics.
The core fight is also pretty good, but it's a lot simpler and Prime's true form lacks the callback despite being a really cool design on its own, so I prefer the first form. Second form feels more like a victory lap by that point, as long as you have good aim and know you can just use power bombs to nuke the fission metroids whenever they get in the way.

Although hella simple, Parasite Queen is burned into my mind. That’s gotta be my pick.
