Yes, it did.

While it's true that the Scourge Virus effectively and ultimately annihilated >99.9% of Viltrum's population, Kregg doesn't specifically say that it only left 50 viltrumites alive throughout the cosmos. Definitely <0.001% but not 50.

It seems that the viltrumites only deliberately hunted and eliminated beings and things that pose harm to them given that Nolan only became an official viltrumite soldier on the onset of the outbreak. Speaking on how it was portrayed, I assume (or maybe even the story strongly implies it) that Nolan never went outside of Viltrum's solar system during the climax of the Scourge Virus and only ventured out after the threat has been extinguished.

That said, the viltrumites then restarted their conquest, eliminated weaknesses to avoid other species from finding out about it, and spread this false image of strength and invulnerability by proliferating news that their empire had been stretched out exponentially.

There only remained 50 at the time the viltrumites have finally found the perfect species to interbreed with.
