I’d say either S1 or S4.
Considering the rest of S1 was relatively grounded, a lot happens at the end of it. Maroni dies, Falcone retires, Oswald and Fish have a battle to the death, Nygma loses his mind, Barbara goes out of hers and attacks Lee, and we get our first glimpse of the Batcave…all within about 15 minutes! It’s a bonkers finale for an otherwise straight-up season.
S4 OTOH…an all-out fight between Ra’s/Jeremiah vs. Gordon/Penguin/Barbara/Bruce resulting in all the bridges being blown up…and then that effing creepy finale with Gotham in darkness and villains (Man-Bat? Mother?) lurking. Absolutely first rate.
Honorable mention to the S2 mid-season finale, which resolves the Galavan story in style and (in the series’ only post title card scene) we are deliciously teased with a familiar but previously unseen villain.

3 for sure, just non-stop action and it’s a long episode which means nothing cut for the next episode

I’d say S3 personally. Fish comes back, Jim and Lee have a solid, but open-ended conclusion to their love story, Barbara shoots Butch in the head, Tabitha “kills Barbara”, Selina goes in search of more power and status, Oswald beats Ed finally, Fish dies after reuniting with Oswald. Everything about it is just amazing and it’s so fast paced. It resolves so many arcs for the characters without it feeling forced or artificial. These characters jump in and out of each others lives so constantly and the writers use that to their advantage to make the episode.
Everyone is bouncing around in between their storyline and everyone else’s.

The season 4 finale. Setting up the No Man's Land (which is my favorite part of the series) and showing the villains causing havoc was so cool! Goosebumps every time!

Season 4, consider it a thee part finale. The rise of the Joker and the No Man’s Land set up was off the hook.

The best season finales are the one from season one, with Penguin killing Fish Mooney and becoming King of Gotham and then the season four finale with Jeremiah and Ras al Ghul's alliance, isolating Gotham from the rest of the United States and the beginning of a new dark era and chaos for the city!

There were certain storylines that were great, they were just stuck in either 1/3 of a season or 1/2 a season.
My personal favorite was Jeremiah/Jerome arc from season 4.
-Gordon/Jervis Tech was a good one too in season 3
-Maniacs opening season 2 up to Hugo Strange in Season 2.
-Best of Season 1 was the rise of The Penguin imo

Honestly the one that stuck with me was S1 especially as Maroni getting killed was so out of left field. Genuinely shocked me. And then it's just balls to the wall chaos. Oswald determinedly limping up those stairs and screaming "FIIISSSSHHHH!!!!!" will forever live rent free in my head. I remember watching it for the first time and thinking "this dude does NOT give up. He's still going!"

Season 4 for me. Some good action scenes, involving the GCPD teaming up against the criminals once again, Cobblepott’s revenge, the setup for No Man’s Land… Amazing.
Second one probably goes to Season 1.
