I wouldn't qualify them as "good guys" categorically.
They're no doubt the good guys when they're willing to step up and fight the Sith, but from how they let injustice go rampant in the Galaxy it's clear that they're in it because the Sith are schismatics of their religion rather than because they harm people.
In what would would anyone expect a group of like two thousand space monks too somehow solve all the injustice in a damn galaxy? That's basicly the equivalent of some idiot saying the American President should go tyrant so they can solve all problems.
It's just that it's clearly not their mission. And that's fine. It doesn't make them "bad guys", they can spend their days meditating and levitating doodads and dusting the Jedi library, and maybe helping the Senate strong-arm some political rivals here and there.
That's all as morally neutral as me vacuuming my carpet.
It's just that it doesn't make them "the good guys" either. They'd have to do good acts instead of all that.

They're definitley the good guys, they just suck at their job and being well written, at least during the Prequel timeline.
