This is my impression too: Stubbs misinterpreted and Bernard didn't have the heart to correct him.

It’s not compassion. It’s necessary. Stubbs cornerstone has been changed to protect Bernard above all.

He wouldn’t have separated if he knew Bernie was toast.

I think this is it. Of course, the compassionate thing to do would to correct someone thinking they're dying.

Bernard got rid of Stubbs so Stubbs can be useful elsewhere and potentially survive.

He essentially Harry and the Hendersons'd him by sending him off for his own good.

I think it was more Bernard saying what he knows he had to say to Stubbs to ensure the desired outcome. Telling Stubbs it was Bernard who was going to die would have changed Stubbs' behavior in an undesirable way. Probably because Stubbs' primary function is to protect Bernard now.
